Dustin Tokarski stopped 24 shots to earn the shutout.
Tage Thompson scored the game-winner in overtime after Flames goaltender Jacob Markstrom came out to play the puck and whiffed on it.
Markstrom made 33 saves in the loss.
Buffalo went 0-for-3 on the power play and a perfect 1-for-1 on the penalty kill.
The Sabres wrap up their three-game road trip on Sunday night against the Vancouver Canucks.
